Dan - Not sure it caused any problems for you, but I believe the best practice is to shut the perko off. Many freshwater boats run off of a single cranking battery though, with no perko switch, and the charging system may be looped into the cranking battery... so I don't think it's that big of a deal provided everything is wired properly.
